View full threadThe controversy seems to come from the many relatives sizes a protein subset of interest can be (2% of search space, 20% of search space?). As often, there is no single solution that fits all use cases.
- For larger subsets, searching all proteins and controlling FDR on the subset seems to work well (doi.org/10.1038/nmet...); for small subsets, both searching and controlling on the subset seems to work well (doi.org/10.1038/nmet...).
