I can highly recommend Riga, it is a beautiful city with very good living conditions.
- Happy to share a paper from our lab out in @hemasphere-journal.bsky.social -Resistance to antimetabolites, glucocorticoids & doxorubicin = poorer relapse-free survival -Molecular profiling reveals pre-treatment resistance signatures Huge thanks to all the co-authors and funders for their support
- Check out the latest paper from our lab- here we tackled a problem that has been bothering me for over a decade, since we published our first gene-expression and DNA methylation ML-based subtype classifiers for pediatric ALL …
- Our paper on conformal prediction for leukemia classification is now published. Our goal: provide statistical guarantees for machine learning, improving reliability and interpretability. Read it here: doi.org/10.1200/CCI-... #ConformalPrediction #Leukemia #MachineLearning #AIinMedicine
- How much can we trust the classification scores? How sure are we that they are correct?
- n this paper, Mariya adapted a conformal prediction framework to three different ALL RNA-seq classifiers, for the first time enabling us to provide more precise measurements of when the classifiers are uncertain.
- We think this will drastically improve the interpretatability and utility of this type of data in future clinical applications.
- Registration is open for #Illumina "Epigenetics: the full picture” – free virtual event dedicated entirely to epigenetics on May 21-22. I had the honor to discuss opportunities and challenges from the Core facility perspective with the amazing @nadiasedl.bsky.social. Follow the link to register 🧬

- On January 16th @scilifelab-ngi.bsky.social officially launched the NGI OpenLab, an innovative space designed to empower genomics researchers. Now part of the SciLifeLab ecosystem in Uppsala, OpenLab bridges the gap between our genomics core services and the unique needs of the research community.
- Whether you're running experiments or exploring cutting-edge genomics tools, NGI OpenLab provides an accessible, well-equipped environment to accelerate your discoveries.
- We're thrilled to see how NGI OpenLab will support the SciLifeLab genomics community, and we welcome your ideas for new equipment or initiatives to make this space even better.
- Reposted by Jessica NordlundBit of a standard moan - “epigenetic association studies” are *very* hypothesis / model different vs GWAS (genotype association studies) even though the process v similar (put DNA on arrays, call alleles/epi-alleles, do association with covariates). *completely* different
- Only 2 days left to apply for this postdoc position in my group at Uppsala University in Sweden. 🩸🧪🧬

- How to tackle uncertainty in pediatric ALL subtype classification? Our group combines RNA-seq data with machine learning to classify molecular ALL subtypes --- But uncertainty in predictions has always been a challenge... until now 🩸 1/4
- Talented PhD student Mariya Lysenkova applied conformal prediction, a mathematical framework providing statistically calibrated prediction sets, to make classification uncertainty actionable! 2/4
- This approach helps us to: 1) To quantify the uncertainty of individual classifier predictions; 2) To provide prediction sets that control the false negative rate; and 3) To reduce classifier errors, transforming incorrect predictions into uncertain predictions. ‼️ 3/4
- As part of these results, we developed and made available the Python package "conformist", which facilitates the application of CP to softmax scores from any classifier. Check out our preprint for details 4/4
